Kevin Flynn knew that things were getting messy. He knew that Clu felt that the Iso's were a flaw in his perfect system. He knew that even with Tron's help that things might still get out of hand, that peace might be at threat. He knew.
A few minutes before his last time entering the grid, Kevin uploaded one last program into the system. He called it a "system monitor security program" that was going to be used to "get things under control" between the Iso's and the Basic's. Little did Kevin know, it was already too late for that. Clu had already begun his rebellion.
After both Quorra and Anon witnessed Clu's attack on Flynn and Tron, the two of them set out to inform everyone on the grid of what had happened, of how Clu had rebelled against the Creator. They were able to inform Radia, the leader of the Iso's, of what had happened, but very few others. In the end Clu succeeded in wiping out nearly every Iso on the grid, save for one; Quorra.
Flynn was able to find Anon and inform him of Quorra's location, asking him one last favor, which was to save her. Anon boarded Clu's dreadnought carrier "The Regulator." Clu had already intercepted Quorra and was ready to derez her when both Anon and Abraxas arrived. Abraxas began attacking both Anon and the carrier, depleting it's power source to fuel his heavily damaged body sustained from their previous encounter. Anon single handedly defeated Abraxas and escaped with the now unconscious Quorra, leaping off of the self destructing carrier only to land on a damaged Rectifier on a crash course with the ground. The momentum created by the Rectifier impacting the ground threw both Quorra and Anon in front of the Rectifier, right in its path. Anon was able to throw Quorra out of the way just in time. Anon however never survived.
And that was the end of the Monitor.
After Kevin Flynn sacrificed himself, Sam took over. When he was cleaning up the arcade he came across a disc, which had been left unused in the terminal of the grid for twenty years. Since renovations were going on as well as system updates, Sam stored the disc in a safe spot simply forgot about it. Then, 5 years later, when the system was back up and running, Sam found the disk again and looked into it. He discovered the last program that his father had ever made and uploaded it to the system. The program found the original file still within the system, only it was badly damaged. Sam was able to repair it with the contents of the original disk. Then he hit the enter key and waited.
