Kevin Flynn was working with the programs Tron and Clu 2 to make the cyberspace Grid into a "perfect" system. However, a brand new type of program manifested itself within the Grid. These "Isomorphic Algorithms" - or ISOs - were a miracle and he felt they represented revolutionary potential to "change the human condition". Clu 2, however, saw the ISOs as an imperfection within the system and felt betrayed when Flynn chose to embrace the ISOs. Clu 2 betrayed his friends in order to take control of the system and purge it of all ISOs.

Kevin Flynn dreamed of a digital frontier where users and programs could coexist instead of one world cursing the other. It was always supposed to be something fun for Kevin to participate in whenever he pleased. Visit Tron City, Clu 2, The Grid; and just chill out with his creations, man. Kevin Flynn was unable to see his dream come true when everything went awry and he was forced to reintegrate Clu 2, destroying both in order to save his son, Sam. It is 2015 and Sam Flynn has made sure that his father's dream lives on. Becoming the head of his father's company, ENCOM, it has given him the resources to reopen Flynn's Arcade. All of the classic games were up and running, but this time he made sure to add TRON System for all users to enjoy, the way it was supposed to be.

When Kevin Flynn reintegrated Clu 2, all of the damage he had caused disappeared with him. The programs he had repurposed for an army reverted back to their previous selves, before Clu 2 manipulated them. Everything seems alright in cyberspace. Tron is the new system leader now that he is back to his original self and is extremely fair and just. All programs coexist without much fighting. There are still different beliefs between them, but none so harsh as when Clu 2 had been ruling, but everything is subject to change ...
